"Secret Lover" lends itself rather obviously to Neal/Peter/El, if you could overcome the power-dynamics squick and the inherent sadness of their relationship being like that.
"Diamond" also seems like a tremendously WC-ish prompt. Hmm, perhaps Neal/Sara? Or Neal stealing diamonds to give Kate?
"Living together" - you could do something with Diana and Christie first moving in together, or with P/E/N post-anklet. Or, er, any couple ever. (I see what you mean about the general vagueness of the prompts).
"Mile High Club" - er, the very first thing that came to mind for this one was extremely depressing Neal/Mozzie, in the plane, at the very end of season three. Meanwhile back on PLANET REALITY *g*, it totally seems like something that Neal and Kate, or Neal and Alex, would have done back in the pre-anklet days. To keep it basically PG-rated, Neal could be vaguely hinting around (not) telling the story to Peter while they're, I don't know, on a stakeout or trying to distract themselves while trapped somewhere or something.

Mile High Club - in New Newgate Prison! (It's probably not a mile above the city, but it's pretty high.) Or on a dirigible! Going for the gennest possible version of the prompts, possibly stealing something from a dirigible and/or trying not to get killed in the prison.
Honeymoon - the one that INSTANTLY came to mind here is Peter and El going off somewhere in the Neath for a little alone time and things going disastrously wrong in a Neal-involving kind of way. (Or maybe not - maybe things go disastrously wrong in a not at all Neal-related way and Neal has to rescue them!)
True Love - Neal looking for Kate in the Neath.
... okay, it's actually way harder coming up with Fallen London ideas for these than I thought it was going to be.
