Scully found an article where scientists were experimenting with removing dog heads and reattaching them to different bodies. It worked, but after two weeks the bodies were too decayed to survive.
So, the scientists were trying it with humans, specifically one who had cancer and was dying. (His husband, the organ donation transplant guy who was kidnapping all of the women, wanted to sustain his life.) But the bodies weren't lasting but a few hours so they were having to continuously reattach his head to other bodies. The fact that some were female was irrelevant. All that mattered was they had the same blood type.
The field full of body parts were body parts that had already been attached at some point to cancer dude, but had failed and needed to be discarded.
I didn't know that guy had cancer. I thought the scraped face was what did him in! Were they not in the black market body parts game? Because the scraped-face guy was up and walking about and on the run (and running after the FBI chick). So at what point did his body give out?
That whole breathing head thing was super disturbing!
It was mentioned twice that he had cancer-- first by the organ transplant guy/plow guy when the DA stops him to question him, then at the end when Mulder says Father Joe died of the same cancer plaguing the surgery guy.
They were not in the black market game, at least not so far as *selling* the organs. That was just Scully's hypothesis and it's never stated that the organs transporter guy was legally/medically transporting were for anything other than their intended use.
My guess is other people were used as experiments before they worked on surgery guy, thus the field of spare body parts. Surgery guy's bodies were giving out quickly, he has at least two throughout the movie and I'm fairly certain the first was his original.
The wiki explains some more, but has a lot of inaccuracies. For example, only surgery guy was abused by Father Joe, not both him and his husband, the transporter guy.
