For the purposes of keeping track of my academic papers, I've switched over from
JabRef to
CiteULike. For those of you unfamiliar with CiteULike, it applies del.icio.us-style social bookmaring to scholarly research. If you click on a little bookmarklet while you're reading an interesting paper, it adds it to your library, and (depending on the hosting site) automatically extracts the relevant bibliographic information. You can also add tags to papers, which makes organization much easier.

Connotea for a little bit, but ended up preferring CiteULike.
