It's not that they've been talking that makes her uncomfortable and unsure; it's that it was over Lavi, and they were going out their way to look specifically for him. Doubtful Cloud, at the very least, would go out of his way to have someone else help him look unless something was seriously wrong. She hadn't even known Faith and Cloud knew one another.
Lenalee tries to push aside the doubts that are surfacing, and believe that neither one of them are hiding anything from her. They're just helping, because that's what families do.]
It shouldn't take any time, then. Just be careful; don't get hurt looking for him.
