Well, I have a distant 2nd theory, pretty much based solely on a single throw away line from Tyrion saying Jon looks like he has "more north in him than his brothers", that Jon might be a double-Stark: the child of Lyanna and take a pick of any of her brothers.
But Rhaegar makes much more sense. It might have made sense to cover up a child of Ned's brothers when the mad king was on his rampage, but any reason for keeping up that lie would have died when Robert became king.
(Although now that I actually have the book in front of me and am looking for a specific scene to back that up, it seems as though the scene might have only taken place in the show and not the books. Oops. But Ned definitely does say in the show at least that, after years of being all "no questions!" about Jon's mother, he's suddenly completely agreeable to telling Jon about her the next time he sees him. It doesn't sound at all like yet another put off, but that he's committing to explaining to Jon, just not quite yet. And the big thing that is basically guaranteed to occur between when Ned and Jon separate after that conversation when Jon heads to the wall and whenever they might see each other next, is that Jon will have sworn his oath, thereby completely recusing himself from any line of succession.)
But even if that particular bit was made up just for the show, the rest certainly seems to be pointing to Lyanna and Rhaegar to me. Which would make Dany Jon's aunt, which is kind of a mindfuck, but an awesome one.
