And no one knows who’s in control
The Doctor understood the possible suspicions raised by the crew above ground. But they could be blamed for the releasing the Beast. They kept digging and that is what they got.

Rebuild and suppress
No matter what the Doctor thought he could do, nothing was the same. He could never change the past no matter how much he would want to try.
