It's a fairly unusual story - one of the early books in the conspiracy thriller genre but it does feature Napoleon in the part set in the past. It is called 'The Eight' by Katherine Neville.
It's funny, I actually tried to read the sequel to 'The Eight' (The Fire) back when it first came out, and I felt completely lost! I've heard 'The Eight' is pretty good, though, so I'll see if I can track it down one of these days.

If memory serves, the title character ofThe Count of Monte Cristo is jailed in the first place for suspected support of Napoleon (and, perhaps more germane, I'm pretty sure the man himself is a minor character in the book).
I just finished reading this book for the first time a little while ago :) I can't decide whether to write something up for it or not - it's just such a mammoth story to tackle! But an excellent read!
