Great, now I'm having trouble with Calibre. I have it hooked to my NOOK and it doesn't recognize that it's hooked up at all. So I can't upload or remove books from my NOOK

I can't really help you with the ADE and Nook recognition issues, but generically speaking, have you tried updating calibre, or resetting the Nook? Or using a different USB port? When in doubt, I always shutdown/restart things...
To put your mind at ease, if you backup the Calibre library folder(s) , or just not delete them during the uninstall, you can tell Calibre to use a particular folder as the library during the install (or manually with switch/create library command - select 'Use the previously existing library at the new location' in order to magically populate your new install calibre with all the books.
p.s. if you have changed any settings it also doesn't hurt to back up your Calibre config folder. To find this folder go to Preferences -- Miscellaneous and select the button that says Config folder location.
