I'll second the recs for the Rainbow Boys series by Alex Sanchez and Geography Club by Brent Hartinger. And also the sequels to Geography Club: Order of the Poison Oak, Double Feature: Attack of the Soul-Sucking Brain Zombies/Bride of the Soul-Sucking Brain Zombies (half of the book is devoted to GC's protagonist Russell, while the other half focuses on Russell's bisexual friend Min and her girlfriend, so it's sort of a double gay coming of age story--it's my favorite book in the series), and The Elephant of Surprise.

Someone already recommended Bill Konigsberg's Openly Straight, which was indeed a great book, but I also love his first novel Out of the Pocket, about a gay high school football player.

You might also want to check out the Rainbow Books lists (http://glbtrt.ala.org/rainbowbooks/) which are "an annual bibliography of quality books with significant and authentic GLBTQ content, which are recommended for people from birth through eighteen years of age". I heard about it from a librarian friend of mine.
