It's hubris, of course, this belief he has that he's special in the universe. Few people have a Jack Harkness sized ego enough to believe that, although John Hart was one of them, annoyingly enough. Few things force self-reflection like a human mirror of all your worst points.
And then he has to go and meet someone who truly is special in the universe: the last Time Lord. Here is a being so powerful, so unique and yet one who never crows about his status or abilities - unless it's in the service of taking down the big bad wolf, where it tends to work to great effect.
But in everyday life - and everyday seems to take on new meaning when you're in a time machine - The Doctor has such infectious joie de vivre it's like the French coined that phrase to describe him. Given the TARDIS's vast number of visits to Earth over the millennia, that's not entirely out of the question.
For once in his life, he sees someone he could aspire to be like, someone he could change for. It halts him, this idea that he can see his life unfold at The Doctor's side, an endless series of adventures where he's not the one behind the controls and yet he's still happy about it. And he would be happy, he thinks, spending his life with The Doctor.
The universe has different ideas though. She changes him, makes him every bit as special as The Doctor in that he can't die - truly unique in the universe. She also tears them apart. So as he waits, watches and tunes his ear for that sound that's like no other, he's content to know that there's always time when it comes to The Doctor.
