I think the stepdad character won't last thirty minutes into the next Superman film, if he appears at all. He may have already become frustrated and left commitment-phobic Lois by the time the next chapter begins.
As for allowing him to believe he's the father... I had a bit of a problem with that too. Perhaps it's to make her appear more modern, human, and realistic? She's not meant to be perfect; so she has a few blatant, glaring, underexplored character flaws, in lieu of true complexity. It is a comic book movie, after all, not a serious drama...
