Kanda became a Noah shortly after the failed mission in Barcelona where Daisya Barry and Noise Marie were lost. The Order thought him dead as well, but instead of being killed, he was taken by Tyki Mikk to the Ark. Tyki had seen the wounds beginning to appear on his brow and recognized him for what he was before delivering a killing blow. Kanda was alone for awhile in the Ark as he began developing his powers, and when Rhode threatened to destroy his Innocence he very nearly ran him through. The Earl deemed him dangerous and locked him away in a room to have his mind manipulated, and when he emerged he ended up with a split loyalty - between the Noah and Earl, and between Allie Walker. The Earl became even more determined to take her down after that incident, as she was the only thing keeping Kanda from having full devotion to the Family and their goals.
He remained in the Ark until Tyki returned from an extended absence and told Kanda that he'd seen Allie. Kanda pretended not to care until Tyki began giving the account of the encounter - he'd raped her, beaten her, destroyed her Innocence, and killed her. Kanda flew into a rage and was about to break his neck when Skin Boric broke the fight up. Kanda disappeared from the Ark before anything else could happen, going to her side in the Asian branch. Luckily, her room was very secluded, and he was able to slip inside in the dead middle of the night without being detected. Tyki had told Allie what had happened, and when she saw Kanda she reacted not with fear - but instead with relief, relief that he was alive and able to be rescued. Kanda harshly told her that she was an idiot, that her soft heart was going to be the death of her - but he sat on her bed and put his arms around her as he had so many times before, and she turned her face into his chest and fisted her hand in his coat. She didn't beg him to stay - she wasn't that weak, and he would have scoffed if she had. He merely held her until she fell asleep, then he vanished from her life until she entered the Ark.
The group of Exorcists who'd ended up in the Ark - Allie, Lenalee, Lavi, Krory, and Chaoji - encountered Kanda in the room he'd built for himself. It looked like a traditional Japanese dojo with a high ceiling and a great deal of open space. They were all shocked to see him alive - except for Allie, who'd known and not said anything. Lenalee started to run to him, but Lavi was able to tell something was wrong and held her back - which was a good thing, otherwise he would have killed her on the spot. Kanda drew Mugen, and Lavi yelled to the others that the Innocence had become corrupted. Allie calmly told them all to go on, that she would meet up with them - and as soon as they were out of the room, she faced off against Kanda.
The fight took hours. Mugen still retained all its abilities, and Kanda's sync rate with it seemed to have dramatically increased, if such a thing were possible. He used the third Illusion against her and was close to winning when she gained the upper hand, and though it was an incredibly tight battle, she eventually won. Kanda's room crumbled, but she escaped - and as she ran through the door, she looked back and cried out to him. She held out her hand, and he was close enough that he could have taken it - but as the floor fell from beneath him, Kanda just smirked at her and turned his back.
Because it wasn't a fatal blow that killed Kanda but instead the crumbling of his room, he was restored with the rest of the Exoricsts and the Ark when Allie played the piano and sang the song of the Fourteenth. Kanda escaped unharmed, and joined the Earl in the new Ark with Lulubelle. The Earl was pleased to see him alive, but he was severely punished for failing to kill Allie. Later, he was sent on that specific mission - and he didn't see her again until after Cross's death, when the missions to retrieve Innocence resumed. Each time they met they clashed, though the first time she was surprised enough to see him alive that she nearly fell to his strength. After the third time, once she'd freed the Akuma and they were alone, he'd pushed her roughly against a wall in the deserted shrine and kissed her thoroughly. He had no intention of doing what Tyki had done, and he'd more than half expected her to kill him when she began fighting back - not to flee, but to be in control of the encounter. She'd wrapped her legs around his waist and kissed him brutally, leaving marks on his jaw and neck before disappearing into the night. He was left wondering just who belonged to whom in this situation, and the next time they met was even more violent. This went on for years until one mission she'd simply vanished without fighting him. Something horrible had happened to her, he could tell, but he wasn't sure what - until he ran into Tyki again and discovered that, once again, he'd captured her. After discovering this, he killed Tyki on the spot - though not without devastating damage to himself. He lost a petal off of his lotus, and the lines on the tattoo extended.
When they met again, Kanda harshly told her that he'd killed Tyki. To his everlasting shock, she backhanded him hard enough to split his lip - she'd still wanted to save him even after what he'd done. Kanda didn't see her again until the final battle, when he was all that stood between her and the Earl. He could tell by the anguish on her face that she didn't want to do this, but he mocked her - it was her only choice. She had to either kill him or flee and lose the battle. So, with tears running down her face, Allen began fighting him - and, in the end, she struck him a mortal blow.
