Homestuck soundtrack appreciation!
Ok so this is just gonna be me rambling about how much I love the Homestuck music. Because it's seriously the cleverest music I've ever heard. I studied music briefly (at GCSE level) which just makes me realise even more the different techniques used masterfully in the Homestuck soundtrack.

And yeah, I think exactly the same as you - the facts that point towards UU being a troll are the troll language on her screen, her grey hand, and Hussie's discussion of the hemospectrum.
But then there's the fact that s/he "cheers" Jane instead of "trolling" her, the fact that her handle is outside the DNA code (I don't pretend to understand this, but apparently so far all the chum/trollhandles have been letters in the DNA code or something), and the hints of squiddle girls already in the comic.
I think either she's a squiddle girl OR she's a troll from the ancestor's world before the scratch (hence cheering not trolling).
Another theory of mine is that she's the Doc Scratch of the human universe, as she appeared after the Scratch and she is giving shady advice and alludes to the events of Sburb. Also, she's managed to gain Jane's trust to some extent, and that makes me suspicious of her. she could also maybe be a lacky of the Condensce/Betty Crocker/the Batterwitch.

I think the meaning behind the RNA-derived initials can, again, be found by looking at the music. There are two songs in Homestuck whose titles abreviate to UU: Unbreakable Union, and Umbral Ultimatum. Both songs are heavily associated with First Guardian Bequerel and his ward Jade. On a related note: First Guardians are associated with uranium and bright green, Jade Harley is associated with uranium and bright green, uranium is depicted as bright green in the comic but is silvery in real life. UU's symbol contains the color bright green, her silvery font color's hex code is a repetition of the atomic number of uranium (92), and her username contains a reference to the planet uranium is named after.
This leads me to believe that she's either a first guardian (possibly a Doc Scratch equivalent, as you said), or is a relatively ordinary troll kid who knows a first guardian very well. It's recently been pointed out on the forum that the existance of God Cat in the postratch universe doesn't rule out the posibility of a more Doc-like FG -- FGs are granted per inhabited planet, not per universe, and the postscratch Mars is apparently being colonized as part of a multiglobal empire.
The latter guess is probably more likely, though. I'm not sure how she, if she's a prescratch troll, she fits into prescratch alternia's Sgrub game, comsidering that hussie's hinted she's a different blood color from the 12 postscratch players and therefore can't be one of the twelve trolls who played prescratch and became ancestors postscratch.
But the last time we believed a person was proof that everything would turn out ok (J as Jade's grandson), it was revealed that the character's existance actually garunteed no safety for anyone (J as a postscratch Grampa/Jake, with a seperate iteration of Jade as his Grandma). Similarly, Hussie might be trying to delude us into believing that UU is a member of a revived troll race in some third universe, but have it turn out that her reality was the dead-end one that was Scratched to make the current trolls' universe.
Which doesn't leave much room for me to suspect she's a squiddle girl, although I do believe the squiddle girls will appear in some capacity before the comic ends. We haven't learned much about the Furthest Ring's inhabitants very recently... perhaps they'll be avatars taken by some residents of the place, via the dream bubbles or somesuch?
