During the days of S.T.A.R.S, Wesker didn't truly hate anyone in the division, including Chris. Though Enrico was suspicious, Wesker actually was impressed by Chris' tenacity. However, he still thought of him as a child that needed some serious improvement.
When the order came to eliminate the division, Wesker really didn't think anything of it. Of course, Chris would have been an excellent ally, but Wesker knew better. So, Chris had to go too. But, as we all know, that never happened.
In the end, Wesker hates Chris for one thing only; Chris foiled his plans. If Chris had just left the Tyrant, Wesker would have lost a part of him for a good reason. But Chris took the Tyrant down with the mansion and caused Wesker to have to abandon his old plans. No doubt, his acute fury is also due to the cocktail that he injected. Had he still been human, he probably would have forgotten about Chris a long time ago.
In the end, Chris is the epitome of Wesker's frustration, however he is not fully loathed. Albert still is impressed by Chris, even though his heroic characteristics make him want to gag a maggot.
