I WAS HOPING YOU WOULD ASK
1. When I started shipping them
Well, I ship G1!Megatron and Starscream. Not SERIOUSLY -- I could never treat it as SRS BZNS -- but as a crack domestic-abuse "WELCOME HOME, STARSCREAM" "M-MEGATRON!" "/LOOOOOOMS OVER STARSCREAM WHO IS ON HIS HANDS AND KNEES AND THERE IS TTLY OFFSCREEN RAEP" kind of way. I could point out so many quotes that are just epic lulz.
And then I read SG and was like..."DUDE. THEY'RE STILL MARRIED. ONLY THIS TIME INSTEAD OF TRYING TO KILL EACH OTHER THEY FUSS OVER EACH OTHER AND IT'S FREAKING ADORABLE. ...8D!" The text stories only solidified my thoughts on the pairing, and so did playing with you the first time on dear_mun, actually. ♥ Seriously, you posted and I was like "*keyboardsmash* AWWW. OH MY GOD THIS IS THE BEST THING. THE VERY BEST THING. I HOPE SHE WANTS TO PLAY MORE"
And the rest is history.
2. What I think their challenge is
To be honest, it's a tossup between their situation and...well, Megatron himself. Megatron is kind of an idiot when it comes to his own feelings because he's so focused on everything going on around him. Though he doesn't discount his own feelings, far from it, he doesn't take the time to examine them, and left on his own he would go on with business as usual and never figure out that in and among his immense respect and friendship and love and trust there are romantic feelings.
And Starscream's never saying anything because hello, they're in the middle of a war, and it's a risk he's not sure they can afford. It could be a weakness, could be compromising. Which, funnily enough, Megatron will argue forever if he ever finds out. NO DAY BUT TODAAAAAAAY
But yeah, it could cause huuuuge problems if Prime were to find out and find some way to exploit it.
3. What makes me happy about them
IT'S.

IT'S A PAIR OF DERPY COLLEGE PROFESSORS SAVING THE WORLD. I...NO, I CANNOT CHOOSE ONE THING. THEY JUST MAKE ME HAPPY. EVEN AS FRIENDSHIP THEY HAVE SUCH AN AMAZING RELATIONSHIP AND I LOVE THAT STARSCREAM IS THE ONLY ONE MEGATRON WILL SHOW WEAKNESS IN FRONT OF, DROP THE MASK OF ALWAYS-COLLECTED-AND-STRONG-TIRELESS-NOBLE-LEADER AND ADMIT THAT HE HAS DOUBTS, OR LET ON THAT IT'S A HEAVY BURDEN, OR THAT THE ILLOGICAL PART OF HIM WONDERS IF HE COULDN'T HAVE SAVED POLYHEX IF HE HAD TRIED HARDER TO GET PEOPLE TO BELIEVE HIM, OR STARTED PREPARING JUST A LIIITTLE BIT SOONER. OR IF HE SHOULD HAVE REACTED SOONER, USING THE RESOURCES HE HAD TO FIGHT PRIME WHEN THE WAR HAD JUST BEGUN INSTEAD OF WAITING FOR IT TO REACH HIM. HE KNOWS HE WASN'T READY, THAT HE DIDN'T HAVE THE SUPPLIES OR POWER TO DO IT AND IT WOULD HAVE BEEN SUICIDE...BUT STILL HE WONDERS.

....that's hard. I guess that Megatron is completely open to the idea but it hasn't occurred to him, and Starscream pines away and doesn't say anything and it could totally happen but they're both such idiots about it. :
