There is very little that I would put past this administration, but seriously, this documentary and the theories it presents are a bunch of crap. There have been numerous debunkings of this garbage; you can find a point-by-point review of Loose Change here, a good summary of 9/11 myths can be found here, and the magazine Popular Mechanics has their own resource on urban legends surrounding 9/11 (they've also released a book providing a handy guide for anyone who knows some Doubting Thomases).

Besides the fact that the "facts" presented by this crapumentary are themself wrong, nobody has presented any alternative scenario other than "The Official Explanation" that makes a damn bit of sense. I would tend to think that if the government somehow moved thousands of tons of explosives into an extraordinarily busy building such as the World Trade Center, people would notice, and a few of the commandos/delivery boys involved in the operation would probably dish to someone as well.

Now, the real question is... where's the government stashing all the aliens that landed in Roswell?
