Suddenly acquiring an human immune system will make these individuals more likely to common widespread diseases, such as the flu. Even if they protect themselves, the chances of falling ill are very high.

I guess you are right. I rather meant that there seems some kind of flu is going around, since not only the usually non-humans get sick.

I don't think that a spreading disease is the doing by the Animus. As far as I know, nothing like that occured.
