Sure~ Which part of Japan are you going to? Cos I'm afraid I'm only familiar with Tokyo (and only part of it at that... >>) If you're into BL doujinshi, I usually go to Ikebukuro. There's a neat collection of doujinshi/manga/anime merchandise stores closeby each other in an area that is walking distance from the station - Mandarake, K-books, Lashinbang, Meikido, Animate, Tora no Ana, etc. There're regular doujinshi and managa there too, of course. If you have a tight schedule on a sightseeing trip and a trip to Ikebukuro is out of the way, there's always Akihabara that many tourists visit anyway. And there's Animate and a fairly big Mandarake at Shibuya as well. I hear Nakano's good too (there's at least a Mandarake there?) but haven't been there before myself.
If you're not going to Tokyo or want to find other locations convenient for you, the link you'll want to check out on those sites for the physical locations is 店舗案内 or 店舗情報. 店舗 means shop, while 案内 or 情報 is guide / information/news. If you can't find those links, you might see it on the site map (サイトマップ )/ guide map (ガイドマップ ) pages.
