trojans' hooves in WINDOWS/system32

 Question/Problem:Ok, I have Anti-vir running on my comp and 1 scan showed that it has tons (read 111) trojans. I've managed to delete most of them except for a few....the ones stuck into the WINDOWS/System32  files. I know for my life that the files there are usually no touchy, so i'm too scared to touch them. how do I can them safely? also, i wish to clean it from the registry later too, what's a good registry editing freeware?
p.s does messing with it in safe mode means that I can undo if i screw up?

When did the problem start? Has it been going on constantly since then? about a week ago, and yes.
