Given the sort of shows I watch the most of, not to mention the general frequency in which animal sidekicks appear in anime, there are many, many possibilities for this entry.  So, in the absence of any one long time favorite rising from the recesses of my mind, I’ll go with my recent favorite:

Hmm, does Chopper count? (let's see how many answers to this meme I can give from One Piece^^)

Kirara from InuYasha is pretty high up there, as is Mokkun from Shonen Onmyouji.

Chopper was my first thought, too, but I'm pretty sure he would be insulted by that. XD

Aww, I totally wanted to see Shonen Onmyouji! I waited too long, for that "one more sale..." and it went OOP. Was it good, or was it just the animal that was cute? ;)

(I think W_10_00 is right though, Chopper would probably be insulted.)

I haven't seen the anime, but I read the first novel back when it was new. (Maybe I read the first two? I can't remember.) It was entertaining, but it wasn't good enough to compete with all the other things I was reading, so I stopped buying it.

The storyline for Shonen Onmyouji isn't particularly interesting, but I enjoyed the characters quite a bit. I'm a big sucker for the whole "magic user with a bunch of bound spirits" thing though.

And, at least I didn't call Chopper a pet - I think you would just have to pitch the sidekick idea to him properly^^
