I have some advice for the first your situations... My roommate actually has a friend like this. She has a tendency to not answer the phone when he calls and she'll lock the door so that if he stops by, he doesn't know we were around. (And if he asks about it later just says she didn't have her phone with her or wasn't around.) Also, you could set something up with another friend so that if this person comes in your room and won't get the hint to leave, IM this person and they'll call you and act like they have an emergency. Then you can say to your friend, I gotta fly, so and so needs help. Hopefully she'll get the hint.
If you don't want to do any of that, another idea is that the two of you can go out to dinner (perkins, mcdonalds, something like that) and tell her as nicely as you can that you need some privacy and it bothers you a little when she doesn't ask to come to your room. You're a busy person and you need to be able to do what you need to do when you need to do it without having to think about if she's around or not.
