While Jensen never made it past Emmy's short-ballot for Best Actor because... well I have no idea why... I would say that he's a much better actor then those who did get nominated, but I don't know any of the actors who are nominated, so I can't judge that...
However, Supernatural did get an Emmy nomination for Outstanding Sound Editing For A Series, for the episode 'Jus in Bello'.
And Supernatural won a 2008 Constellation Award for Best Overall Science Fiction Film or Television Script of 2007, for the episode 'What is & What Should Never Be.'
Always nice to see my favorite show get some recognition.
