Ah, at first I was really tempted to say the worlds of either FFIII, FFV, or Crystal Chronicles for you...but a few of your answers (especially in regards to what you'd like to see in a "happy ending" for your story) sort of throws me off of them a little bit. In the end, I think I'm leaning the most towards Final Fantasy Fables: Chocobo's Dungeon. How you described the home of your dreams fits really well for the town of Lostime and its surrounding areas (I could definitely picture the town or at least areas like the farmhouse smelling of vanilla! ♥)...and it seems like an area that is not too populated, but not too empty of residents either. There's also a very "warm and cozy" feel to the town itself too. The place is relatively peaceful...though there is the threat of the Destroyer (who also fits for how you described the threat you imagine could possibly threaten your land), the numerous and rather dangerous dungeons, and the fact that you have the mystery of the people losing their memories to deal with to keep things

For a while, i really wanted to say FFVIII, but in the end i'm going with FF XI. in general, the world is peaceful, but there are definitely things that are .. not so peaceful about it, and the whole game is about adventure. Also, the game had very vivid colors, which reminded me of the Autumn trees you were referring to. The setting is kind of medieval, but also has plenty of technology too. the game was also very 'fight and level up' like, grinding was important. I think i'm also going to say Crystal Chronicles, because the background music REALLY stuck out to me. It was very dark, but also kind of hopeful, and the town music was very cheerful. there was also a lot of beautiful scenery, and there was tons of 'historical' things, seeing as most of the places you go to get myrrh from are caves and ruins and what not.
From what I know about Final Fantasy Fables: Chocobo's Dungeon, I can definitely see that being a great fit. The music is actually darker than one might expect considering the style of it, it's one of the most peaceful, and... well, there's chocobos galore.
My initial thought was Final Fantasy V, so I'll double vote for the sake of it. There are larger cities which have more advanced technology - such as the kingdom that had the fire crystal - but most of the world consists of relatively small towns and historical artifacts galore. The monarchs are fair and just for the most part, even to the point of being self-sacrificing in some cases. It's another usually peaceful world, as there's really no wars brought up beyond ExDeath's sudden onslaught. The goal you gave the main antagonist also fits ExDeath perfectly in a way... the whole "void" concept was never elaborated on too much, but it can be interpreted as destroying the universe and the emphasis on it does cause some time-and-space distortions, particularly in the case of Atomos

I may seem really random here, but I'm actually thinking of Final Fantasy VIII for you! This world is a place that's not too populated, but it does have a lot of people nonetheless. Most of the cities are peaceful, but some can offer you quite a lot of adventure. But the thing that really got me thinking of FFVIII is the answer to your villain question, because Ultimecia wants to distort time and therefore destroy the universe. Magic also plays a huge role in this game. The town themes are cheerful and some of the boss fights' themes are very dark & inspiring. So, I think I've said enough, haha!
I remember voting you it for the world mirror theme, but I actually see Final Fantasy VIII for this, too. The thing that stood out to me was this -- "A person who's trying to destroy the entire universe or distort time? Girl, that's the whole premise of the game! As I talked about last time, other parts fit as well -- it has a blend of the more medieval (well, they're using swords...) and the futuristic (like Esthar). The homeland, Balamb, is pretty peaceful, but there's flipping chaos going on elsewhere. You level up by fighting monsters (and, well, the monsters level up too, but~), and there's a mix of magic and swords. Everyone survives, and romance is a pretty big part of the storyline, too.
