I've been thinking a lot about Mary's actions this season, particularly in 12.12. I came down pretty hard on her, but some Tumblr conversations have got me rethinking things.
I think you make a good point about Mary hating the hunting life. As you say, we know canonically that she didn't want her kids raised in the life, and she never told John about hunting. She's grim and determined as a hunter, but she never seems to take any real satisfaction in doing it. The "saving people" part of the hunter's life seems to be missing from her thinking.
She doesn't trust the MoLUK. She made that clear when Wally asked her if she trusted them and she didn't answer. Dean stating that he doesn't trust them in the same episode is at least part of the reason why she doesn't tell him she's working with them, but her real reasons for doing so continue to be pretty murky. I like your theory: she's planning something that may get her killed, and she knows Dean and Sam wouldn't condone that. I agree that she's keeping the colt, but we don't know what she has planned. Maybe killing the Nephilim? At any rate, I do feel like her relationship with the MoLUK is not based on trust. It's more utiliarian. They have what she needs (intel about the whereabouts of the colt? or something else?) and she's willing to use them to get it. But ridding the entire country of everything supernatural? How is that even possible when the MoLUK can't get any hunters to join them? It seems pretty obvious that Mary is the only hunter they have at the moment, and they don't really "have" her because she's really just using them.
That's true. She doesn't trust them as in, I believe they have my best interests at heart. She trusts them as in, I don't think they'd stab me in the back. And she's probably wrong!
