[Which is really more of Starscream's problem, but he's already calculated some of the possible results if the seeker is left to his own devices on this matter. Unfortunately.]
You currently pose a threat to the boy, and it is doubtful he will view you otherwise, unless you were to suddenly stop being yourself. So essentially all options in the direction of no longer posing a threat are not applicable.
So honestly your only option is to find a way to deal with him effectively and in a way that will get you into the least amount of trouble. Most of the current calculations do not end well. He has friends here, killing him would get you into legal trouble, nor would he be easy to take down - although he has been aware of death since the moment he began speaking with us... Manipulating him in our favor would be preferable, however highly unlikely. No one could be manipulated enough into liking you, without outside help at least.
Give me a few minutes to work up a list for you.

Hn. That does not really leave any options as to whom. And Nanashi may not be entirely pleased with me right now. However I have manipulated him a few times already...I will attempt to speak with him.
...I should also mention that the boy is attempting to find a way to track your spark.

Oh, fragging great. ... hah, you know, you should tell him some false method of killing me. I'm not sure if he'd even be able to understand how to synthesize energon anyway, he'd need to get it from someone else. But some false way that sounds right. I don't know. Polarizing a radioactive isotope of quartz crystal and then charging it with a strong electrical current or something.

Now. As for your options.
[Just a few options for the seeker, he wont mention everything. And he does plan on continuing to work at this situation from all ends. Speaking with Starscream, Soundwave, and Nanashi.]
It is impossible to stop Nanashi from gaining more information about us, as not every Cybertronian here will stop speaking to him simply because you do not want them to. And from what I have been told, you need to learn to keep quiet as far as what you are doing. You have told him more than he needed to know, even since he has been outed as a spy.
Know when to stop talking, for once.
We could brainwash him. Get him to forget certain details. This would also include brainwashing his friend as it currently unknown how much he has been told. This would likely not be permanent or very lasting, but it would give us time to work out a more concrete plan.
Breaking him is also an option. You push at his emotions enough, find out every weakness. He is good at keeping them bottled up, however he has his moments. Make him feel guilt about what happened with Thundercracker and Blackarachnia. Hm. Perhaps even inform Thundercracker of what happened. Place the blame on the boy and use your brother to take care of the problem for you. He does have quite the temper.
Of course, there are the other things that have been mentioned thus far...
And well. I suppose there is always faking your death.
As for Soundwave. He is difficult. You will have to earn his trust back. Improve and make some serious advancements in the Decepticon cause. There are no shortcuts for this that will last, and I know of no way to bend him. Not for something like this. Although I could always speak to him, see if I can figure something out. If you would like. You also need to trust him more. I am aware that he may be attached to this child, but if you are not capable of fully trusting your second in command, there will be nothing but problems.
