souls having an as-yet-undisclosed value as mentioned by Balthazar
I knew Sam's soul was missing as soon as this was mentioned. I'd suspected before, but the "souls have value" thing was what clued me in. *smirks proudly*
And I would guess that Crowley, as King of the Crossroads has some experience in herding souls and may figure his resources are up to riding herd on some new recruits/conscripts.
Given that souls are some sort of currency, if Purgatory is full of the 'souls' of monsters (except demons and the humans who've done deals with them who are in Hell) then of course Crowley would want to get his hands on them.
I wonder if Sam's soul is linked to Dean's amulet in some way.
I also wonder whether Crowley really did pull Sam and Samuel up and down and whether he does have Sam's soul. Demons lie! I wonder if the boys will defeat Crowley only to have him confess that he can't give them Sam's soul because he doesn't actually have it.
And I suspect that Samuel has someone he loves (Mary? Deanna?) in Purgatory and is working with Crowley on this for that reason.
BUT - this is not Dante's Purgatory. And the whole soul separated from the body is more Greek Philosophy than Christian Faith. So I suspect I'm going to have to switch the theological part of my brain off a lot this season. Then again, I don't believe in demons, and I've been quite happily watching them prance around the SPN world for years.

I kind of thought it might be at that point, but didn't want to assume. But I do tend to overthink things. :-)

It really should be.

I suspect some variety of this will end up being the case. For a couple boys who have spent their entire lives lying on a daily basis in order to do their job, they are credulous as all get out.

Hmm. Mary did a Deal with YED, but her soul wasn't part of it, right? I wonder if that's enough to get her sent to Purgatory? Ash said he couldn't find Mary or John in Heaven, so maybe when John got busted out of Hell, he went to Puratory too, so he could be with Mary, or because he has to de-Hell for a while before they'll let him in?
