Caveat: I ALWAYS get bored with TV shows during season 2. Happened with Friends, happened with BSG, etc.
I'm pretty much bored with Heroes already.
Peter's story is, as you say, annoying.
Nathan's story is dull, because 'oh, he's a drunk guy who happens to be able to fly.' He's making NO effort to come to grips with his ability.
Nikki's story is either not yet started, or already over. In either case, dull.
Micah: boring.
Micah's cousin: Boring - but not yet developed.
I'm already bored of thinking of people in the show.
Cheerleader bink: OH MY GOD, I'M SO DIFFERENT AND SO IS MY BOYFRIEND!!!!one11!!!1
The only bright spot is Ando and Hiro, and, well, that's going to very shortly come to an end when the story in Feudal Japan is done.
I want Ando to get powers.
And the over-arcing story? Well, stories...You've already commented on the complete rehash that is Sylar's story, the complete rehash that is NYC getting destroyed. The only 'new' thing is the disease that kills mutants, and that's not made the slightest bit interesting.

What I like best about Nathan is that he is in no way defined by his powers. (I just wish they spent a little more time on that, but it is an ensemble cast.)

I loved Nathan in this week's episode. He was totally being the "give me all the straight answers now" guy that this show (like Lost, and many other shows before these two) desperately needs.
I loved Nathan in this week's episode, as well. Nathan, of all the characters (except HRGM) is the one guy who not only seeks forward movement but is able to use some part of his brain to achieve it. He doesn't whine. He just tries to get shit done. I like him. In fact, if they replaced every single scene involving Peter with Nathan, instead, I would be giddy as a schoolgirl!
Ando is cool. He's the foil to Hiro's weirdness, dorkiness and power. Storywise, characterwise, for all reasons that make sense he should not get powers.
