So, Heine has finished telling everyone about That Time He Killed Lily™ and it's really sad. Pretty much immediately after this, things start to go terribly wrong, when Magato shows up and assumptions are made. And, of course, his first instinct is to try to kill everyone present!! So Nill, being the resourceful girl she is, gets Naoto's weapon. And that's when she's 'ported back to the City, the end.
Her new power is that she'll be able to "communicate" through touch. She has to touch skin. Her "words" will be in the recipient's mind, and be in whatever "voice" they think (probably subconsciously) Nill would have. This power will take a lot of training to use, and will likely be discovered by accident; at first, her "words" will be very jumbled and difficult to understand, but eventually it'll clear up.
She still has her insta-lolita power, but it's slowly becoming more latent, and will only activate when she's feeling extreme emotion.
