As for colouring, it's different for every icon. Luckily, this new series of FMA already has really vibrant colours, so it's pretty easy to play around with them. For every icon, I'll start by doing two things:
1. Duplicate the base and set it to screen - adjust opacity accordingly 2. Make a new hue/saturation adjustment layer and set the master saturation to about +30. Set this layer onto saturation blending mode, and increase or decrease the opacity to fit your image.
After this, all the rest of the colouring will come from selective colour adjustment layers. If you've got a cap from a scene with a weird tint on it (like the scenes with the homunculi from the recent episode - they were sepia/yellow tinted), make a colour balance adjustment layer and mess around with the settings until the colouring looks normal again.
I don't actually have any tutorials for icons. I made a wallpaper tutorial a long time ago, but I doubt that would help you. A good place to start is with this tutorial - it's very helpful. One thing I will say is change the settings for the white section of the selective colour, or the icon will come out looking really weird.
Again, if you've got a specific colouring you were looking to replicate, tell me and I will write up a tutorial. It won't be any trouble for me, I'm happy to help any way I can.
My icon-making process is a lot different from yours. xD I get a screencap (GOM Player) and sharpen the base, unsharpening as necessary. Then I crop the base to 100x100, move it to another new file, and do some weird voodoo ritual (also known as adjustment layers) and it's finished. xD
I can usually make a couple of icons in a few minutes, especially if I find a multitude of awesome pics at once.
