Yes, I mean it very literally. In Xenosaga, the Lower Dimension of mortal existence is split into the Real Domain and the Imaginary Number Domain. The Real Domain is the physical world that everyone can see. The Imaginary Domain is home to the Collective Unconscious and is like the foundation for the Real Domain. With full regain, Albedo is technically dead and exists mainly in the Imaginary Domain, but can influence the Real Domain. I've got an info post written up.

(well, not really) I'm gonna say that as long as there is something of him in existence (spirit, soul, etc.), there is data attached to him that Yuki can observe. However, his data will be much more difficult for her to read and she'll be able to get less out of it.
Alright. In Xenosaga terms, I think the best way to describe what he is is to use his own words (albeit flipped on the comma because he wasn't talking about anyone in particular then) and call him "a pure consciousness, freed from its bonds of flesh." Consciousness is sort of like the Xenosaga word for soul.
