Kuja's condition - "...I'm... not sure how to feel about this... AGAIN! Damnit...
I KNEW it couldn't be that easy, but THIS... I did NOT see this coming..."
I know, it seems like I'm just being mean, but things were never going to be as easy as Zidane had hoped (rescue, run away, live happily ever after), not after all the damage he did to his relationship with Kuja.
I did hint that Kuja had some issues "staying himself" during moments of stress, but it was quite a while ago, back in... oh, Chapters 10 and 11 : o So I did set it up, but looking back on it, I wish I'd been able to place it a little closer chronologically.
Failing at hiding - "Zidane definitely fails at Basic Secret Fugitive 101, because I'm pretty sure false names and changing your appearance top the list."
You can bet if Kuja was awake, he'd be facepalming so hard, especially since he'd given a lot of thought to disguising himself before he'd begun his trip to Alexandria. He hadn't bothered thinking of a fake name (though he would've come up with one on the fly if he'd been asked) only because he'd planned on avoiding people as much as possible while traveling.
At least Zidane considered a fake name for Kuja, even though he immediately ruined his own plan by yelling "KUJA" right after ; )
Open-minded townspeople - "I like how the townspeople are being...open-mind about Zidane and Kuja staying in the village!"
I wanted to make sure the problem of having a place to stay wouldn't be first and foremost on Zidane's mind, so at least it's a little relief for him to think that he's managed to find a place where people don't know who Kuja is (of course Zidane's wrong, but he doesn't need to know that!)
The new chapter will define once and for all the town's position on their new fugitive neighbors : )

Don't know if there's a specific term for Kuja's condition... suppose that doesn't matter; the important thing is how Zidane deals with it.
Guilt by association - "I'm pretty sure, sooner or later, this decision will come back to bite the town's butt. They're all accomplices now... Oh, the drama that's gonna ensue! "
You brought up a good point, that by harboring them, the entire town becomes guilty by association as well, so they'll need to consider the risk they're taking into account when making their decision on whether or not they'll allow them to stay long term. That said... Beatrix v Zidane round 2 is definitely one of those key scenes I have planned out ; )
