I mean, I guess it's totally possible that she'd hit the limit of her regenerations, or whatever, and so she just would have stayed dead. But if they eventually reveal that she _is_ in fact capable of regeneration, and then we think back on her final fate in "Forest of the Damned," it's going to kind of suck even harder than it already did. "If I just wait two minutes to see if she regenerates, she could have a REAL life out in the REAL world where things REALLY matter ... but, NAH, I think I'll just upload her consciousness into the Second Life mainframe. Boo-yah!"

I don't think he knew, or even guessed at that? I mean, nobody knew who she was back then, let alone that she could do that. A lot is still unknown about her - we don't know how many times she's done the regeneration, or whatnot.

However... learning about her, this past episode, has made me dislike her less. I mean, if she was raised to be a weapon against the Doctor (and I can't see him getting her back easily, I mean, the characters need to be broken more), it would explain why she's able to pilot the TARDIS and fight so well. She was raised to.

Anyway, just my two cents. (By the way, was her body taken care of? Was her soul as well as mind uploaded into the mainframe? It's been ages since I saw that episode.)
