First and foremost, the PETA/AdultSwim relationship goes back pretty far. PETA's routinely praised AS for its "animal-friendly" games, even going as far as to award AS with the Proggy back in 2010. So the two are weirdly on friendly terms with each other.
Second, the developers for all of PETA's games, while known for being somewhat irreverent in attitude (especially when they describe their games), is This Is Pop, an independent gaming studio. Their most famous client may be AdultSwim, but they aren't exclusively AS developers or affiliated in AS beyond being hired to do their games. Other clients in TIP's portfolio include Nickelodeon, LEGO, Scholastic, and Coca-Cola, to name a few. Point being, their opinions aren't necessarily tied to or reflective of AS or its love of trolling everyone.
Third, This Is Pop was hired by PETA. Generally speaking, when you're contracted to do any sort of creative work, you do your best to reflect the wants, visions, and spirit of your client company. As in, if you're hired to do a game for Coca-Cola, you're representing Coca-Cola and set aside your opinions of that company in order to adopt what reflects their company flavor (no pun intended). Same thing goes with working with an organization like PETA. That's not This Is Pop's irreverence bleeding through in the game. TIP worked closely with PETA to develop a game that fit PETA's wants. If, at any point during the development, PETA didn't like what was being produced or thought it made fun of their organization, they would have terminated the contract. That and if you contract a designer like TIP, you'd actually go to them with an idea of what you want... meaning this was basically PETA's idea from the get-go. (Quotes on PETA's webpage seem to support this, even.)
There's also the fourth point, which is the fact that PETA really would stage a demonstration this ridiculous (and have many times in the past, through many media that were questionably legal).
Tl;dr, no, really, PETA is that stupid, and the only trolling here is that TIP's walking away with a paycheck while PETA takes the blame for a game it commissioned. (Well, that and PETA seems to think this counts as being hilarious and aware of pop culture.)
