I'm reading Leslie S. Klinger's The New Annotated Dracula (which, by the way, is absolutely brilliant, particularly for fan fiction writers), and taking the opportunity to do a thorough rereading of the novel at the same time, and I realized, though everyone who takes it upon themselves to write Dracula/Jonathan 'missing scene' fan fiction always seems to place it after the vampire brides scene, that really isn't the most logical place for it. The point at which it seems to me most logical that something could have happened which Jonathan decided not to record or was forced to forget by the Count would be after his June 29th entry. Dracula's 'triumph' in that entry, and his threatening, vaguely flirtatious behavior towards Jonathan ("The last I saw of Count Dracula was his kissing his hand to me"), combined with the fact that, in the next entry, the Count has just fed, seem to point in that direction.
