the more rational way to explain it all is that watanuki was drown into yuuko's shop unwillingly before he became a part-time worker, then he paid his memories of his parents and forgot all about it. then he came again to the shop and became a part-time worker.
the question is, how he just gave his memories and made a deal with a total stranger?
my theory is that YUUKO IS WATANUKI'S PARENT! yuuko gave birth to watanuki , shaoran could be his brother or his best friend. yuuko, in order to stop FWR plan , told her son all about it and he agreed to give away his memories.
just like sakura (in outo), who tried to remembere who is shaoran and fainted, watanuki would too faint anytime he sees yuuko. yuuko couldn't raise him like that , and she made him think his parents died in un-natural causes, then a building manager found him and gave him an apartment to live in.
now you can say it irational because yuuko made him forget about her so how he can still manage to work in her shop? so again I'll go back to sakura- just like she forgot shaoran as her childhood friend and only reconized him as her journy partner , watanuki forgot yuuko as his mother, and only reconizes her as his boss.
