I always imagined it was to keep everyone from laughing at how short he is, thus discrediting him as an antagonist and a true threat. That's me, though.
I do agree with that. He has "Small Man Syndrome" which means he has to prove he's better than everyone despite being short, and also has to HIDE being short as well as he can. ;)
I think you are right about the toll being in Port Royal and having worries about his plans has taken on him - he looks positively grouchy, dissatisfied, and utterly bored in the final scene. Nothing like the bright, shiny, and "enjoying-every-second-of-his-own-wickedness Beckett we saw at the first of the film.
