that sounds like a good idea! But typically people are even more ignorant of trans issues than of race ones, so there'll be a lot of potential problematic stuff along the way, you should be prepared for that.
Should I get someone else to help me run it? Yeah. Especially if you are cisgendered, try to find someone who isn't to help you run it. And being several to run a ficathon is always a good idea.
Would writing characters as intersexed also be allowed? I think so, mostly because I know one person who is intersexed and also identify as transgendered.
Yeah, wank would happen. :/ But I think the potential good output would be worth it. (And the ignorance about the issue is why I'd want to put together a dos-and-don'ts list first, but of course that couldn't cover everything.)
As a ciswoman I'd be much happier co-modding it with someone trans, but at the same time, I don't want to try to force the responsibility on someone just because they are trans; that's kind of tokenizing.
As interesting as this sounds, you know the vast majority of the authors will be cis people writing about trans people with about the same nuance, knowledge level, and real-life support that many yaoi writers have for actual same-sex couples. So while you might get a handful of really awesome fic out of it, and it's a cool idea, you would also be encouraging a floodgate of...well...you're in fandom, you know. So, as a cis person, I think the key is to consider weighing the benefits of that handful of awesome versus the drawback of encouraging a whole lot of awful that trans folks are going to have in their faces.
That is, I think this idea needs more thinking out. I think, in general, while your intentions are clearly in a good place, being a cis person calling for a lot of cis people to write about trans people, without...well, you see where I'm going with this. It's very shaky, treacherous ground.
