Ah, now this I can work with. :)

Sadly, there is no conventional happy ending for this 'verse. Both sides have enormous levels of distrust to work through. Elizabeth turned out to be right as well -- the IOA did pitch a fit when they heard that there were a group of Replicators still alive, and led by "yet another clone of Elizabeth Weir" (their words, not anyone else's). They did attempt to be open to the idea of an alliance, though, but secretly sent the Apollo into Pegasus to try and find the world Elizabeth and her group were hiding out on. Ellis never did find the planet in question, but he did miraculously stumble upon Elizabeth and her ship while they were out hunting Wraith. Sharp words and shots were exchanged, but Elizabeth had no patience for Ellis' attitude. She smacked the Apollo around and then dragged the ship and its crew by the proverbial ear to Atlantis. She promptly gave Sam and the others a sound tongue-lashing about how being two-faced does not increase her inclination to give them the time of day.

Understandably, Sam, John, and the others werepissed, because they had no idea that Ellis was even in Pegasus, let alone that he had orders to hunt Elizabeth and her ship down.

The entire incident did take the wind out of the IOA's sails, showing just how much Elizabeth had over them -- the location of Atlantis, the ability to beat up just about any ship they have (with the possible exception of the Odyssey, but they're hardly about to risk the ship that has the Asgard legacy on it), not to mention extensive knowledge of their tactics and so on. Plus there was the fact that Elizabeth's reputation as a Wraith foe was growing. She'd saved several major planets from being culled (including a major Genii settlement, not that they're entirely pleased that it was her, though they do acknowledge the debt), and she was fast becoming a significant ally to the Travelers. The IOA finally came to realize that getting rid of her could jepordize their relations with other powers in Pegasus, and toned it down and behaved themselves.

As for John and Elizabeth specifically, well, it took time to rebuild their friendship, and it was never like the relationship they had on Atlantis. If anything, they'd grown to be on more equal footing, both being militaristic figures now. Eventually, they were able to deal with and overcome John's guilt and Elizabeth's bitterness to become friends again. And if Teyla or Rodney or Ronon noticed in the following years that John and Elizabeth were known to walk off on their own when the team visited Elizabeth's base or ship, well, it was hardly any of their business what they got up to. It was all very mysterious, their relationship, and future generations would wonder at it.

Oh God, that's awesome! Of course, if you would write it, it would be even better, but it's awesome enough like this.

Heh, thanks! No current plans to write it, but it was interesting to plot out just what could have taken place after the events of the story!

Still no other takers... :(
