The main plot of 07-ghost can be very simple when you break it down into stages, as it is a lot like a plant- it grows throughout each arc. And of course, the things that stem off it are the sideplots and character development plots, which can make things more confusing than it should. :) I'll only be detailing the start of the main plot, as the pace makes it the most confusing part.
First, some background information for world building before the stages themself. 07-ghost's main plot centers around it's religion, which in turn centers around Verloren, the Ghosts and the Kor. In order to understand the plot, you always need to keep the religion in mind.
--According to a centuries-old myth, the God of Death Verloren committed a crime in the heavens and was forced to escape to the earth. As a result, the hearts of people were invaded by this evil god and they slipped into despair. Lamenting over their suffering, the Chief of the Heavens dispatched seven heavenly lights in order to punish the evil Verloren. Called the "The Seven Ghosts", they are said to have sealed the detestable Verloren on this earth and are the guardians of the Empire.
---Since Verloren has been sealed away, his messenger (Kor) goes out to people and makes contracts with people to bring them under his influence. If a contract is made, a mark appears on the person's chest. This is known as Verloren's curse, and makes one's heart be eaten by darkness. The 07-Ghosts work is to fight against Verloren and his curse, and try to stop contracts from being fulfilled. Only the Bishops can remove Verloren's curse, in a complicated ceremony.
----When a person is given a life from the Chief of the Heavens, they are told that over the course of their life, they will have three dreams to complete. When all of the dreams are granted, your soul will be once again called back to the chief and be reincarnated. However, when you're born you don't remember the dreams you chose, and finding them out is said to be the joy of life. But when a human comes under a Kor's power, they grant first dream and the person's heart becomes unstable and unable to be satisfied no matter what one does. When the second is started, the person falls into a state of starvation, or addiction. When the third dream is granted by the Kor, the soul has indulged in too much darkness and will forever be unable to go back to the Chief of the Heavens. The Kor then takes the body to increase its number waiting for their master Verloren's return. A possessed body with all three dreams fulfilled by the Kor is called a Wars.
Now, onto the plot stages!
Stage one:
-Teito is introduced and revealed to have no memories, even though he has dreams of someone giving him something.
-Mikage is introduced as the best friend who helped bring Teito out of his shell.
-Ayanami is introduced and revealed in a rush of Teito's memories to have killed two people Teito had dreams of.
-One of the people dead is revealed to be the King of Raggs, and that Teito is the Prince of Raggs and had been given an object that the royal line inherits.
-The other is a Bishop that cared for Teito.
-Teito swears revenge and does not want to work for a Military that killed people he cares for, so he escapes to the Church.
Stage 2:
-The legend of Verloren, the Seven Ghosts, the three wishes and Kor are introduced.
-The 'Law of Sanctuary' the Church has is introduced, which means the Military can not touch anyone in the Seventh District where the Church resides.
-Teito has only regained a small fraction of his memories.
-What Teito remembers was that there was pact between Barsburg and Raggs, as both countries held objects known as 'The Eye of Michael' and 'The Eye of Raphael', each of which housed Gods that protected each respective country. Teito remembers that Barsburg was the one that broke the pact, while history states it was Raggs in the attempts to control both of the 'Eyes'. History and the 'Truth' is written by the victors.
-It is revealed Ayanami knew quite well that Teito was important due to something his memories would hold. Unfortunetly for him, Teito had amnesia until recently. He wants to get Teito back for the information his memories may have.
Stage 3:
-Mikage arrives at the Church, having followed Teito, but seems to be ill.
-A Kor attempts to fufill a wish that is not one of Teito's 'three wishes', which is rare and revealed to be because Teito is imporant for some reason.
-Three of the Seven Ghosts come to save Teito. They are Bishops Frau, Labrador and Castor.
-Frau has a scythe which Teito can see, piquing the Ghost's interest.
-Teito's memories of the event are erased.
-Teito visits Mikage and recounts what he remembers, only to suddenly remember the object he was given was the 'Eye of Michael'. He does not tell Mikage this.
-It's revealed Mikage has been possesed by Ayanami for the purpose of taking Teito back to the Military.
-Ayanami reveals that people believe the King of Raggs had no child, though Teito knows he is the Prince.
-Teito activates the Eye of Michael out of desperation.
-Frau saves Teito before Ayanami can invesitage further
-Ayanami encourages Teito to take revenge, so that Teito will go to him instead.
-Mikage is reincarnated as a baby dragon.
Stage 4:
-The Pope and Emperor of Barsburg are revealed to have the same political influence, but it is rtevealed that if the Pope found out about the Eye of Michael he would try to reinstate the Kingdom of Raggs against the Empire's wishes. This is why Ayanami gets away with going after Teito now they know about the Eye.
-Teito immeditely wants to take revenge, while Castor tries to covince him otherwise
-It is revealed Frau has Verloren's scythe, which attacks Teito.
-Michael manifests himself in order to protect Teito from Verloren's scythe
-Castor successfully convinces Teito to take the clergy exam, as it would help him with his revenge. His real agenda is to keep an eye on the Eye of Michael and not let it fall into Military hands.
-Teito is oblivious about Michael.
Stage 5:
-Frau is framed as a Wars by Kuroyuri, Ayanami's subordinate.
-Kuroyuri is adament about Frau having Verloren's scythe and it is heavily implied Ayanami in Verloren
-Teito is given a Bishop's Pass which belonged to Fia Kruez, the Bishop who looked after him, by a Wars in disguise as a Bishop in order to try and jog his memories.
-Castor reveals Fia Kruez is actually a traitor who tried to open 'Pandora's Box', a box which contained Verloren's body. Verloren's soul is reincarnated into a human, and it is assumed his powers are sealed elsewhere. Teito refuses to believe Fia Kruez is a traitor.
Stage 6:
-Teito becomes aware of Michael possessing him all the time and even talks to him
-The military ambush the church and obtain the Eye of Michael.
-It is revealed the Eye of Michael is the 'key' for opening Pandora's Box, putting a sinister twist on why Fia Kruez looked after Teito.
-Similarly, the Eye of Raphael which is in the hands of the Empire can be assumed to already have released Verloren's powers.
-Also revealed is that the Eye of Michael can only be used by a vessal, or else it's useless.
-People want Teito to remember his memories so they an discover what exactly Fia Kruez did with Pandora's Box, among other things.
-ADVENTURE TIME for Teito to discover his memories and find out the truth. Eventually it's confirmed Ayanami is Verloren.
