When is it ok to murder someone else? Examples include self defense, times of war (God willing, the war is a just war although that isn't usually the case), or... if a robber breaks into the house threatening the lives of your kids/spouse and the "Only" option is kill (that is they can't be constrained, knocked out etc) then it is permissible.
So for Rape.
Scenario 1
Girl is raped, impregnated, and if she chooses to have the baby her life isn't in danger.
If the baby is a human, particularly a human person, then the inconvenience and pain of childbirth is not a good enough reason to kill a pure innocent child.
Scenario 2
Girl is raped, impregnated, and if she chooses to have the baby she'll die
Now the situation is a little more tricky. But it boils down to just one question. Is the mothers life greater than the baby's. Is the mother more of a person? Is it age before beauty? Who should place a price tag on human life and determine who is worth keeping alive and who is not?
Ok this isn't as well a thought out argument as I would like to put forth but it is what I have for now. It isn't a complete argument. That requires more caffeine that I have in my system at the moment.

makes me nauseous. I can't support something I don't believe in, so I don't support the so-called "pro-life" attitude. I would be unable to stand up to great evil because I don't believe that embryos have souls? Is this priest just looking to pick a fight?

In regards to souls, when do you think the ensoulment (soul entering the body) takes place?
