The answer to this question is late, because I am lazy, but also because it's a tough and complicated one.
I do like AUs very much. And I do have some favourite tropes. The thing is that first of all, it's hard to pick just three. Second of all: some are favourites only in a particular fandom.
For example, I don't normaly go for royalty au (in which one or more characters are royalties), but I assure you I will read everything tagged Princess!Kirk and have actually specific tag for that on my delicious account.

I'm gonna cheat a bit and mention some AUs I like, but which didn't make the final "top three" cut. I love the hookers!au (I have specific tags for hooker!Kirk [1] and hooker!Stiles.), there is the porn stars!au [2], werewolves!au, highschool/college/school!au [3] and of course alpha/beta/omega au [4], which just barely got kicked out of the top three and I still feel bad about it. I generally like all kinds of magical aus, but also the ones that stick characters in one space and force them to interact (office au, school au, etc.). I'm also fond of gender and sex benders, though I'most often file them under au-ish, like all the aus that are generally versions canon with one detail changed and I did not include those at all. Basically I'm all for aus, really, and if you hear about good one: feel free to share. ;)
Anyway, top three AUs of all times!
One rec each and weirdly enough, by lucky coincidence represented by three different fandoms I'm most obsessed lately with. *shrugs*
First place goes to an AU that has to be written in every fandom. I'm still sad that some of those classic tropes are not done in older or smaller fandoms, because one shall always respect the classics. And so, though I considered kicking this AU off the top three, I decided to give it a first place, because nobody puts this AU in the corner and so the winner is: Dirty Dancing AU! Technially a fussion, but whatever. I love it, I enjoy it, I am happy whenever I find it in a new fandom. :)

I think what I like the most about this is how I already now the whole story so well and it's always fascinating to see how new fandom will re-shape it once again and make it its own. Also, I really love Dirty Dancing.
The still very proud second place goes to another fussion, though it became a trope of its own, let's give a round of applause for deamons au or, you know, His Dark Materials fussion, but really I'm all for fics that take nothing more from this trilogy than deamons. I just love reading people's ideas for characters' deamons. Picking a deamon for a character is one of those ultimate challenges of whether one can write in character or at least convince the readers it's in character. And it's absolutely amazing, when well done and funny thing - it usually is well done. :)
Here the au is represented by:
Cross My Souls (Teen Wolf, Derek/Stiles).
And an awesome third place goes to the AU, which just barely won with a/b/o AU and it's Dom/Sub AU. Basically an AU set in a verse, where everyone is (or is supposed to be) either Dominant or Submissive. I say it barely won with a/b/o, because they sometimes overlap on simmilar themes - though each is specific in a certain way - and to be honest I also love mixing them up. One of the most interesting fics I've ever read had Dom!Omega and Sub!Alpha in it, but I'm not really fond of how it turned out in further parts (I disagree with characterisation mostly), so instead this AU shall be represented by the best Dom/Sub fic series I've ever read:
things you don't tell me (Sherlock, John/Sherlock, Lestrade/Sherlock) (And since I hate left, jealous, sad Lestrade I shall add that this is not the case in this story, he and Sherlock were more of friends with benefits, if you will.)
