My friend Steve and I were just having an email conversation about the things we always have to do when we go to NYC. Like H & H Bagels -- only the best bagels on the planet! I'm not a new yorker (yet) but I do know NY comedy pretty well. If you want to see stand up, you're better off to go to the following:

http://www.comedycellar.com - In Greewich Village - This is where most of the real NY comics got their start and still perform. Colin Quinn is a regular here. It's not uncommon for people like Dave Attell or Chris Rock to stop by and do a set.

http://www.gothamcomedyclub.com - In Chelsea - My favorite stand-up club in NY. Very classy, small, intimate, comfortable. Great bar downstairs. Very loungy. Top notch acts on the weekends.

There are tons of other clubs like Dangerfields, Laugh Factory, Boston, and the Improv. All the NY comics make the rounds at these places, but the above places are better known and have more reliable standards on who they put up.

Now, my personal recommendation for comedy in NY - The Upright Citizen's Brigade http://www.ucbtheatre.com. I blather on about this all the time, but you mentioned comedy...so I'm assuming I have dispensation. This is the best long-form improv you'll ever see. If you haven't seen it, go. It's brilliant, edgy, and always very funny. You'll probably like it much better than seeing some offensive NY stand-up bitch about the subways. Any of the weekend shows are top notch. Try to catch 'ASSSSCAT 3000' on Sundays. Most of the performers are people you've seen do the sketches on Conan O'Brien, SNL, and many tv shows and commercials. The UCB studied in Chicago with the Del Close - the man who basically invented long-form - then then brought the form to NY. This is the place for REAL comedy and not some schticky crap.
