Actually, I view Inhaling the Different Dawn as a happy story (maybe I'm twisted?) so I don't think that's influencing my doom sense.

I feel a sense of doom because it never turns out good when Mulder hides stuff from Scully. Never.

I just have always viewed those two as too dysfunctional for a conventional ending of happily ever after. That's not a bad thing at all. I get highly frustrated with stories that have them getting married, having their 2.5 kids, and not running into any major difficulties along the way. Life isn't like that and the characters aren't like that, so why should I as a fanfic reader be expected to believe that?

I loved Inhaling a Different Dawn because it was happy and hopeful and entirely in character.
