I saw those minisodes, and my thought was that because their lives are out of order, there doesn't have to be any relationship consistency written for them. Which is lazy as hell. I do, though, also interpret it as guilt- I think he has carried some guilt about knowing how she dies ever since he met her, and perhaps that wrongness is what causes him to act out/try to make her feel about him the way he feels about himself. I'm guessing between the waterfalls and the Library she did get to live her life and do things, because apparently becoming a professor by that point was a shock to her earlier self. Maybe that was the point he realized it was time to do the right thing, and stop jerking her around.
It's just all a disappointment, all around. It's really difficult to get emotionally invested in a character when it's all the show going HAVE EMOTIONAL INVESTMENT and... nothing being invested. I could very easily get emotional about the tragic nature of her life. But I've never seen her life. I've only seen the Doctor's.
