It is pure speculation where Elendira came from. Often referred to as being ‘Lost Number Thirteen’, he doesn’t appear in the manga until after Knives had made a call to him in order to retrieve Legato before he managed to get himself killed. From that point in the canon it’s easy to track him - from meeting up with Knives, being flippant about killing Legato since he was laying around being all sorry for himself because his spine was broken and yelling at Knives during his little fits over Vash leaving him. He also piloted the Ark, took care of Zazie after too many Zazie tricks and ended up fighting Livio the Doublefang while Vash faced off with Legato. It was Livio - with help of his split personality Razlo - that finally managed to pin Elendira down long enough to kill him with one of his own nails.
So let’s speculate. Elendira was probably born to a Plant engineer a rather sickly child. Needing more medical attention than normal, his parents soon realized that Elendira was suffering under acute radiation poisoning caused by radiation leakage from the Plants. Looking for any way to keep him from dying, his parents spent lots of money on frauds and quack cures until they lost everything. The small child ended up in a specialized facility while his parents ended up bankrupt and mentally fatigued. The child did not stay there for long.
A large roaming band of marauders hit the town and wiped it out. Those healthy enough, pretty enough, or plain interesting were taken for the slave trade while the rest was left to die. Yet in this kind of conditions, the sickly child was able to find a way to survive, the radiation and the remedies having mutated his cells into something a little bit more than human. And he thrived strangely enough without the guidance or support of human contact. He spent several years out in the wilds, learning from the wreckage of ships and honing those abilities that his mutations gave him.
It is possible that he ran into Knives at one of those buried ships. Knives lead the life of a wanderer, using his Plant-skills to kill any human settlement in his way and to find interesting people/things like the Beast. Running into Elendira in an abandoned ship should have meant Elendira’s death, but for some reason - perhaps Elendira’s own strange mutations or a amused mood on Knives’ part - he let the human live. Of course, that life was by Knives’ rules alone.
It was probably after a few years of working under Knives that he took on the name ‘Elendira’ and started wearing women’s clothing. Having always been a pretty, frail looking boy, he took that look one step further, knowing that humans in general wouldn’t think he was that much of a threat. His main job was to gather information, seek out other ‘weapons’ for Knives’ collection and find any Lost Technology that could be repaired. Elendira also became the pilot of first one, then two, zeplins built from designs found in old ships. And when Knives brought home Legato one fine day, Elendira was there to make sure the boy learnt his place.
