It does get very confusing unless you are well read up on time travel, alternate time lines, alternate universes science fiction stories. The DC Comics Universe history wasn't kept very straight over the decades since the COIE series.

When B5 and Kara meet again in the Supergirl Annual #2 they will be the right age for each other. Kara's 18 years old now. Querl will be 18 too. This story will take place in the early years of the Legion.

The current version is the "re-imagined or re-booted" universe done to the current storylines and the modern times. This happens from time to time in very long running series from DC Comics to Marvel.

The current Brainiac 5 is the "original" one from the first run of the Legion. It ends when Paul Levitz left the LoSH series for the second time and the "Five Years Later" stories of the Legion was taken over by Giffen and T & M Bauerbaum seem to be no longer Legion cannon.

Waid's ThreeBoot Legion Brainy is still alive, kicking and insulting people every chance he can get. He is part of the LoSH of Earth Prime on an alternate Earth. He has a small active part in the Legion of 3 Worlds story that came out awhile ago. He is shown briefly after it in Adventure Comics in a backup story when Superboy was the starring as the main feature in it.

The JLU episode, Far From Home is in it's own universe, not connected to the comic book version at all.

Post Zero Hour Legion B5 is attached to Andromeda (a non-Kryptonian version of Supergirl).

The "original" B5 doesn't have any pre-Crisis memories of his and Kara's relationship.

In the upcoming annual their relationship is in beginning forming stages of it. Sterling Gates is hoping to do more stories with B5 and Supergirl together.

There is so much more to this. It would be much easier to email you directly about this personally. Would you like to exchange emails for more information? I have been at this since the 1970's when I was a young teen back then. I know a lot (not everything on them but a lot) on them and their relationship.
